Travelling By Train
You can take the train to Thurso, the route is recommended for it’s scenery. You can then catch a taxi or bus for the short journey to Scrabster where the a ferry goes Stromness. There are fairly frequent buses from Stromness to Kirkwall.

Ferries to Orkney
Pentland Ferries operates across the Pentland Firth from Gills Bay in Caithness to St Margaret’s Hope in South Ronaldsay, Orkney. For travel on public transport check Pentland Ferries page showing connections.
Northlink Ferries has services from Scrabster (near Thurso) to Stromness – 90 minutes, and also from Aberdeen to Kirkwall – 6 hours,
There is a train station at Thurso and a bus from Stromness to Kirkwall.
Jog Ferry has services from John O’Groats to Burwick twice a day – 40 minutes
It looks like there are buses from John O’Groats to Wick and Thurso which are the two closest train stations.
It also looks like there is a bus from Burwick to Kirkwall.
